The droid who got stepped on, the poor guy actually started waving his arms around. That is NOT standard protocol. Seeing his comrades fall caused so much trauma that he became more human, developing a fear of death and overriding his commands to negotiate and his "instincts" to fire back.

And before this, Rex had a PTSD moment that showed the clones were human. He reacts and calls out for Cody thinking the war is still on and Anakin is on the way to save them. You don't get that many instances of writers of a series showing the effects of war on an individual.

Fun fact: while there were very few separatist holdouts left by the time the Rebel Alliance was formed, the CIS remnants provided the rebels with several Lucrehulks, Providence-class carriers and Banking Clan Frigates. Each one was manned by one battalion of Battle Droids (though the droids were mostly used as security guards, which allowed the rebels to use more recruits for their infantry and navy). In addition to that, they were able to add about 10 Hailfire Droid tanks to the Alliance military, but they were used very sparingly and only during sieges.
The rebels also came close to activating a hidden droid foundry, but the Empire beat them to it and destroyed it.
A famous Rebel Lucrehulk called the Fortressa served as a rebel capital ship until it was destroyed by the Death Star.
However, the Confederate ships became outdated once the rebels acquired the Mon Calamari cruisers. Nevertheless, they all served the Alliance until the Battle of Endor, where they were all destroyed.

You can actually see all the stormtroopers looking up after their commander signals them to hold their fire.

You can tell they wanted to see this happen.

Implying the Empire is an entirely separate entity from the Republic let alone the clones and droids

The Empire destroying these is the equivalent of destroying a WW2 weapon. Then again, there were quintillions of CIS Battle Droids produced, so idk if it would be the same or not.
