Maybe the worst in terms of rough numbers but there was a prehistoric volcanic eruption that was so catastrophic that is believed to be responsible of many of the genetic diseases in the present, it killed so many people that an event known as a genetic bottleneck occurred (a drastic reduction in population and thus in genetic variability)

There was actually a volcanic eruption in 536 that covered the northern hemisphere and caused a chain reaction of other natural disasters. This eruption could also be heard across the world.

Those floods were terrible, but the Chinese military found it as a good weapon.
And it is the largest damage caused by man-made environmental destruction in human history.

In 1938, even after those two floods, the Chinese *artificially started a flood from the yellow river as a military operation*, which affected hundreds of thousands to a million people immediately and 3 millions more within a few years due to starvation(this is about 30% of Chinese civilian deaths in ww2)

The operation was to attack a small part of the Japanese front line by flooding, but the actual damage to the Japanese forces was almost none. However the Japanese need to stop for several months in order to rescue the locals and help evacuations(this caused a large food shortages in Japanese controlled areas). The Chinese military wanted more damage after the flooding, including blocking Japanese efforts to stopping the flood.
