As you complete the riddler side mission and collect trophies etc it unlocks voice recordings of Pyg leaving a message for his Son. Despite his insanity, Pyg does care for his son quite deeply and like most of Batman's villains there is some humanity to him. He's not just a evil, mentally disturbed monster and it's heavily implied that Pyg is the product of severe child abuse at the hands of his mother.

What's screwed up is that Pyg does make you "better", a Batman that doesn't feel is just more dangerous, but at the cost of being a puppet like the other dollotrons.
