Endermites might be an evolution of silver fish that shed their skin off after entering the end, just like the master builder theory where they turned into enderman. I think the master builders used this skin in order to get to the end island with ease.

Don't forget endermites spawned from ender pearl, which probably means it lives as a parasite inside the enderman and slowly grew up tearing it's way out and flew away which is why enderman took it as a threat. And enderpearl is probably a potential cocoon where endermites could get into for another incubation period. And the enderman kills it because they don't wanna be the next victim.

But some theories about the creation of Endermites are Silverfish trapped in the pocket dimension ( The dimension that mediates the dimensional portal ) which then evolves, or if they are trapped in The End Dimension, They shouldn't be going anywhere or fell to void.

*endermite is bug that sticks to endermen when they teleport because they travel to another dimension and then to spot where they teleport and endermites stick on them in that dimension, it is the reason endermen attack endermites*
