I have used this not very good with bundle of wires. But actually worked pretty good for single wires

best method for short is plug in test light in the blown fuse location, because you have a short to ground the light will light, from here you can wiggle the harness/unplug connector on that circuit and when light flickers/goes out or dims your right around the short.

Why do you need to connect black cocodrile if you only want to inspect that green wire ?

Do the wires need to be bare❔ Can I clip it to the wire with the protective cable on it❔

It is not a good test. In insulated cables and outdoors it seems to work well, but the reality is that the equipment is very basic (I think it is a 1khz square wave generator) and I really tried it on automotive wiring and it really does not serve this purpose.
As the previous comment says, the signal in some cases is lost; in other cases the signal is induced in the other nearby cables of the branch of the cable that is being traced, giving false positives.
I do not recommend it for automotive wiring.

If I am trying to find a short from a fuse. Should I connect the Black wire to the car battery positive, and the red wire to the fuse socket in my fuse box? I am trying this, but once I connect the red wire to the fuse socket, the cont light turns green, and the tone seems to completely disappear. :(
