Good for you to go and see the labour office. Japan obviously takes their law seriously, they authorised you have a visa in their country so they treat you properly when your employment doesn’t work out regardless that you are a foreigner.

You should get the documents about dismissal from your Company.
1.Notice of dismissal
2.Certificate of reason for dismissal
3.switching health insurance you should select.
4.National pension exemption procedures
especially Nr.2, Proof of the reason for dismissal is important. If you choose personal circumstances instead of company circumstances, unemployment insurance benefits will be delayed.
Consult with your friend and the Labor Standards Office.

It's a good thing your former boss decided to pay up the remaining months of your salary. i think they realized after you were coming for the papers they knew they were gonna be in loads of trouble with the Japanese labor office.

Good on you for not taking their way and making them realize what they did was almost illegal.

Congratulations on getting paid and getting this resolved. When I lived in Japan, I found that most government workers were kind and friendly to me, except for one immigration office employee while I was renewing my visa. My wife was with me at the time, and as she is Japanese, she filed a complaint about his attitude. They responded, apologising and saying that they will retrain the employees in the office. If you are a foreigner and have a Japanese friend or significant other with you, things tend to go more smoothly, but if they behave badly, they will be called out on it.

No, no, no. The 60% is not just for this month! They have to keep going for the whole of your contract! It's called 自宅待機, or 'on standby at home'.
