Obsidian and Zotero - hyperlink direct from Obsidian to pdfs in Zotero

When you're reading pdf files via Zotero, sometimes you want to be able to make highlights and comments and be able to extract those things into Obsidian. And, sometimes when you're reading your notes in Obsidian you want to be able to navigate direct to the article your notes are about. This video helps you make that happen.

You need just two plugins for Zotero:

I found that neither of these addons are necessary for this. Zotifle did not have this function for me and the files MDNotes generated from my annotations were unreadable with a text editor so I had to search for an alternative. What works for me:

1. In Zotero: right click on the PDF -> Add note from annotations
2. Right click on the added note -> Export note -> as Markdown + include Zotero links -> save
3. Open the file with Notepad -> copy
4. In Obsidian -> Paste

It has the hyperlinks to Zotero and everything.

A slightly more streamlined workflow can be achieved with the Zotero integrations community plugin for Obsidian. It allows you to use templates as well.

Thank you for this video. I have been looking at tutorials and you communicate in a way I can understand. If I am not wrong, the Zotfile doesn't work with the current Zotero. Would you consider doing a video for the current version of Zotero? Thank you in advance.

Thank you so much for this video. The step by step was so helpful. I was up until 4am last night trying to do this on my own and feeling like I couldn’t ask anyone such dumb questions. Like, once I’m in the git area for the md file, where do I go…And my computer kept saying the md file wasn’t compatible (probably something I did last night)…Anyway, thank you so much for this video.

Thanks for explaing this! I just wonder whether the import into obsidian could not be simplified if you just tell mdnotes to export the notes right into your obsidian vault? If that works, my next automation step would then be to transclude the exported annotations into a literature note created with the citations plugin in obsidian. The reason why I would transclude (instead of insert it) it is that I don’t want to modify the exported annotations file in obsidian as those modifications would get overwritten if I ever want to re-export the notes from the pdf (I often add new notes when I re-read texts…) What do you say about this? (I haven’t tried it yet…)

You have to use Zotero to open PDFs for those links to highlights to work.

What software are you using to highlight text in the PDF? Does it modify the PDF itself?

But what happens to the file on your desktop? can you delete it without affecting zotero or obsidian?
