They knew Sidious was humanoid and bipedal, with two of their key suspects being advisors Sate Pestage and Mas Ameda, according to a conversation between Mace Windu and Obi-Wan. Palpatine himself was actually not a suspect, for the sole reason that he already ruled the galaxy.
