I work in a fruit fly research lab, you might have an easier time transferring between containers if you use a food source with agar. Agar is like jello- you dissolve it in water, boil it, and it solidifies when it cools. Most fruit fly researchers use bottles and vials with a layer of agar-based food on the bottom. To transfer to a new container, we knock the flies to the bottom of the old container, quickly take off the lid and place the new container over the top of the old, turn the containers upside down, and knock all the flies into the new container. Since all the food is attached to the bottom of the containers, it doesn’t fall out when the container’s upside down. Even though the old container now has no adults, there’s still plenty of eggs and larvae to keep the culture going. Since there’s no gap between the old and new containers, we usually have little to no escapees, even with flies with wings.

You could use a food recipe with agar, or just try adding it to a liquid recipe- we usually go for a concentration of 1.1%, or 11 grams per liter. I can also reply with our recipe if you want it!

Also, if you’re finding that the flies don’t like a particular food formulation, you may want to try adding some alcohol. Flies are just like college students- they love a little bit of alcohol. We’ve had no issues with a concentration of 0.1%. Wine would probably be great since it’s fermented fruit, use about 8 milliliters per liter. Or maybe hard cider, at about 20 milliliters per liter.

Hey! I also keep tiny geckos, and since fruit flies are a massive pain to deal with, I've been farming some other tiny feeders. You should try some of these instead of fruit flies:

Peanut beetle larvae, they're like mini mealworms that eat peanuts, but are super tiny and super nutritious!

Buffalo beetles/lesser mealworms, they breed like rats and are good for compost bins, and the larvae are also very nutritious.

Little Kenyan roaches/surinam roaches, these are teeny roach species, I currently only have the former but so far they seem to be growing well, and they're pretty easy to care for.

Rice flour beetles, these aren't as nutritious as the rest and are a bit tricky to harvest, but you can literally leave a culture for months, even a year without checking on it and they'll still breed and grow like crazy.

Hope this gives you some new ideas so you don't have as many flies in your home. I know shipping bugs is kinda bad now during winter, but you should try to get your hands on some of these of you can, they're all great for tiny animals.
