Bit of misinformation. Caesar knew he wasn't joking around but the pirates took it as one. And while they did form a friendship over the time Caesar had been kidnapped he had to keep to his words and crucify them. However he first cut their throats as a sign of leniency and so they would not die slow on the cross as what would usually happen.
