So This is a cool story because it ties back into one of the SCP01 storylines as the foundations building generate the ghosts of all the past entities and the original founder of the SCP foundation. I don’t really remember the full story but it was bringing the ghosts back to fight what was ultimately become the 05 council

Chances are there's an scp responsible for this and it's not just the spirits of D-class deciding to become anomalies themselves or somehow gained supernatural abilities. So most likely this didn't happen to all sites but this specific one.
