It's...alot to explain what they were doing during those games. Through halo reach-4 they were off doing a myriad of things but were never with the chief mainly because ONI didn't want them together for a few reasons, mainly because they didn't like to listen and did their own thing their own way. Further reason why they're being hunted in 5.
.
It's weird reasoning, it's not even that well explained in the books which is where you find this out. Halo 5 doesn't even bother mentioning it though. As usual.
