I think this route allows them the least number of countries over their airspace thus lower cost. This is an addition to Syria, Iraq and Israel having restricted airspaces that might not be easy to navigate through

There are lots of conflicts and wars in that area: Russia-Ukraine, Armenia-Azerbaijan, civil war in Syria, frozen conflict in Cypress, also separatist regions in Georgia - Abkhazia and South Ossetia.

They don't have any problems flying over Russia. The thing is that all major Russian airports en route to the Black Sea and Turkey (Rostov-on-Don, Krasnodar) are closed for civil aircraft. It also makes sense to stay away from them because of their proximity to Donetsk, Lughansk and - a bit more to the South - Odessa.
The Caspian sea route is the most logical one - mostly over neutral waters, crossing Azerbaijan and Armenia, both of which - despite of an on-going conflict between them - are quite friendly to all transit aircraft (Georgia is "selectively friendly", to put it mildly). The rest of the route is self-explanatory, one quirk - as already noted by others - being the desire to stay as far away as possible from the Syrian airspace.

Because its a low cost airline and it cost money to enter airspaces so they go in to as little airspace as possible to get the cheapest route

For Cyprus is due to the Conflict between occupied cyprus and Cyprus, Only able to enter via Tombi which is right after Antalya.

Russia is simple:
All Air Astana planes including FlyArystan livery are registered and insured in Ireland (EI tail numbers instead of UP). Aircraft registered in “enemy” countries are forbidden to overfly Russia by Russian law since 2022, Ireland included.
Why not go south?
Because Iraq and Syria will make that much longer route than this even
Cyprus:
you cannot cross from Kuzey Kibris Turkiye Cumhuriyeti (Turkish Republic of Cyprus) to Greek Cyprus and vice versa, in other words you cannot cross the demilitarized zone between north (Turkish) and south (Greek) Cyprus. You can come from the north and land at Lefkosa-Ercan or you can come from the south and land at whatever places there are in Greek Cyprus, I forgot their names. But you cannot cross between them. Flying east of Cyprus will result in going through Israeli airspace which I am sure has prohibition on flights to/from Egypt except non-stop flights between Israel and Egypt themselves due to tense relations between Egypt and Israel.

Basically they Do not avoid cyprus but rather the sinai peninsula. There are still warnings out for overflying this airspace especially at lower levels.

The planes are registered to Ireland and Ireland has sanctioned Russia but Cyprus is wierd
