The cork will good bad (flakey, dry) if its not hydrated. The reason wine bottles are stored on a horizontal shelf is to keep the cork from going bad by using the moisture of the wine itself.

When drilling holes in glass I've found that you need to keep the tip cool, drilling under a running tap works.

I would use something a little less organic than cork to plug the stems... just saying.

To drill into glass it has to be kept cool. Running water over it or submerging it in water will stop it from cracking. It also makes the cut smoother.

I wouldn't use super glue for that as super glue isn't really water proof, it often gives way once it gets wet especially with hot water so when you wash them they may come apart the next time you put something in them.
I would be better to use a purpose made glass glue that way you know it will last longer.

As for cleaning the cork, you could use a fresh new cork or plastic corks and use food grade wax to seal it in properly or seal it with food grade plastic sealer.

Nice idea though.

You should have ran cool water over the glass while drilling the whole in it. The glass heats up from friction. That's why it kept cracking.

How do you properly wash the cork after use, there’s a big hole in the centre!

Drilling glass and some plastics is a slow and delicate process. The video might have been sped up but it looks like you were drilling at too a high speed or with with too much force. Regular drill bits for wood and metal scrape up and cut the material, where as glass bits are made to Grind through material which causes a lot more friction and heat, which can easily lead to cracking if done too aggressively.
