The reason why a Sonic super form ran out is because Sonic used the chaos emeralds three times during this entire time and he was completely exhausted even with each time he uses his super form he gains a boost from it and heals him it still takes away his stamina from long periods of time in super form where is shadow went super 2 times and the cannon is made of large amount of Shadow's chaos energy so Shadow has to use a lot more power and unlocked his inhibitor rings to further push his powers to the limit

The important detail to realize is that Sonic already has experience in using the Chaos Emeralds while Shadow literally has no idea how it works and just thought “What are those gems? It must be his source of that golden form’s power earlier”.
