I'll tell you why. You Amy made Shadow remember the true promise he made to Maria and only then could he really fulfill Maria's wish which was the original goal Shadow wanted to fulfill. Shadow only wanted the best for Maria, and although he thought that revenge for her was what she wanted, thanks to Amy he remembered that it was not like that, that Maria wanted to give the planet and humanity a chance to redeem themselves and be happy. Remembering this true promise, Shadow returned to show emotions beyond anger or loneliness or aggressiveness, he felt melancholy and was even able to shed a tear. Shadow felt sad that he had not fulfilled his promise to Maria until then and that all of his actions were in fact going against that desire that his beloved Maria had. But in that tear there was not only sadness but also the feeling that Shadow connected again and in a real way with his beloved Maria. And most important of all, Shadow felt grateful to Amy for having reminded of that promise because Shadow says "I have to go now, I must keep my promise to Maria and you" referring to Amy. That means that Shadow felt so grateful that he decided to promise Amy that he would help, yes because she had the same desire as Maria, but it was not necessary for Shadow to promise anything to Amy not take her into account, he only wanted and had to fulfill his promise to Maria, Amy had nothing to do with it, he didn't need to include her, but he decided to include her to thank her for helping him remember the truth. I know I'm not Amy, but if I had been in Amy's shoes the moment Shadow said "and you" I know I would have felt a confused and cute chill in me. There they both gave each other positive emotional reinforcement. positive for someone like Shadow.
