If all is matter or phenomena, how could we ever know we have exhausted every possible variable for context for any fact? Science can't do it. We must be in some sort of system, or at least we seem to assume we are in a system that can be worked out.

As a naturalist myself, I'm not sure I agree with your framing of things that we don't believe exists, such as chi. If certain things exist such as a soul, chi, or something that created life, we believe this thing is natural, not supernatural
