I read up in the wiki for the game. It seems Alcatraz became a reincarnation of Prophet. His mind was left with the suit Alcatraz became prophet and the suit has now disguised it as Prophet or Laurence Barnes the man he was. He ends up in Korea where Crysis 1 takes place. Prophet lives on now with a new body disguised in a suit as himself. Pretty much being himself now but with the suit capabilities.
