Instead of vacuum why not just pull sea water from the oxygen minimum zone (800m below the surface) where it is under pressure, and at its maximum relative concentration to other dissolved gasses. There is no need to remove all of the CO2 as it passes through the system. We need only a difference in equilibrium to take advantage of differential concentration. CO2 will nucleate out of the water as the pressure of the deep sea is releaved.
An even easier place to do this would be at deep tropical lakes. Especially ones which have a potential to undergo limnic eruptions.
