You don't have to worry too much about these manners.
It's not good to eat on the train, but it's common to eat around on the street.
Even I, as a Japanese, didn't know about manners when pouring drinks.

There are quite a few mistakes in this video.
It is totally impolite to wait for someone to pour into your glass.
Only if you are drinking with someone and that someone is in a superior position to you is it considered a virtue to pour a drink into their glass.
Shaking hands is a slightly unusual custom in Japan, but not at all impolite. It is also perfectly acceptable to shake hands and bow at the same time.
Using the other side of chopsticks is a very vulgar act and a terrible breach of etiquette.
Soup is drunk directly from the bowl, but using chopsticks at the same time is a bit vulgar.

You don't have to keep Japanese manners so well.
The Japanese understand that they just don't know the manners because they come from foreign country.
Please see that there is a sticker in English on the train that you should not make a mobile phone on the train, etc.
And there is no sticker on the train, but many Japanese man hate that woman puts on make up on the train.
If you come to bussiness trip to Japan, you should know how to handle bussiness cards.
