I'm pretty sure the "strange eye" refers to how it's centered on him, allowing him to see the 3rd dimension, as for his parents their eyes would be on the side, if you've ever seen flatland you'll understand

They added a detail while he was watching everyone die bc of the flames, he was insane kill spree till he saw his mom dying. And in his eyes wrote “what have you done.”

To the people that try to humanize Bill: (Spoilers for Book of Bill)
Remember that scene in Sock Opera, when Bill possessed Dipper? In Book of Bill, it was shown that he wrote a letter about "missing out so much on stabbing, drowning" etc. and overall being an maniac, and he planned on throwing Dipper off of the water tower and he ended the letter proposing to Mabel that she kills herself throwing herself off too.

Geometrically it would make more sense for Bill to be the only one with _two_ eyes since binocular vision is required to perceive three dimensions and he was supposedly the only one capable of seeing outside of the 2D plane.
