Actually, the lyrics were recorded in 1990 - 1991 and it took quite a while to animate, but when the Soviet Union collapsed they decided to keep it because...

As someone old enough to have watched the bit in its proper context back in 1990-whatever, I figured then and am fairly confident now that this was all just an elaborate prank on the FCC's standards for children's programming. I got a good laugh out of it while also being simultaneously very impressed.
Today, I just appreciate it for being as accurate as it is given the above context.

The strange thing is that Yakko doesn't sing North and South Korea separately, even though the two are clearly separated on the map he's using. So the mistake is pretty much certainly intentional.

I think the idea was to cover the map, not just to name only the parts that are countries.

The intro to the song doesn't even say "countries" it says "nations"
And a nation is defined as:
a large body of people united by common descent, history, culture, or language, inhabiting a particular country or territory.

Country OR Territory, so the territories mentioned here are valid.

I don't know why they included some cities, other than they are very important cities and it's worth it for children to know roughly where they are.

I think Yakko was just trying to add as many existing landmasses, including islands and colonies, to make a cool rhyme. It works because any kid curious about all these places can go and do research even if the places aren't all countries.
