I think hector having the green lightsaber would be a better fit...

Achilles should have the red lightsaber and Hector should have the green. Hector is fighting in defense of his city and people like a Jedi. Achilles is seeking revenge like a Sith. Hector even tried to get Achilles to make a mutual promise that the victor would honor the dead body of the fallen foe but Achilles promises to mutilate the body and deny him a proper burial. Hector is the Jedi and Achilles is the Sith in this particular situation.

Why does Hector have Achilleus lightsaber and Achilleus have Hectors Lightsaber?

Nice but the saber colours should be the other way round. The Trogans should be the jedi and the Greeks should be the Sith.
