Exactly, barcelona also got robbed in the 2nd leg (Ballack handball and abidal red card, with drogba kicking pique in the stomach which should have been a red card right before that).

In the 2nd leg chelsea should have had maybe at most 3 penalties if you are being generous to chelsea (most referees would have given 2 on the night). And chelsea claim there were 5 penalty shouts that went against them.

Since barcelona were robbed of 2 goals in the 1st leg (no penalty given and eto'o incorrect offside) and 1 in the 2nd leg (not even mentioning ballack and drogba escaping red cards and abidal getting a red card), barcelona won fair and square.
