First of all judging from the series the Speed force did kinda use Barry for it's existence and knowing that Barry could have his parents back and lead the life in the og timeline probably she wouldn't allow that.
Second of all she always put his mother's face infront of him which deep down left an impact in him in a negative way


Edit: And thirdly he didn't kill the fricking Speed force!!!
Although he did later but it wasn't intentionally as the SF died due to the presence of spectures energy inside which neutralized the Speed force
