Basically, the Amerindians should be classified as "Conquered Peoples" for a more accurate breakdown of their situation; their nations have indeed been annexed, fully and completely... and many have been assimilated into US society.

The US Army also recruited many prisoners from the Confederacy to fight the Amerindians; it makes sense to recruit POWs to fight for your nation: they have the skills, and if you can be certain that they won't have to fight their former colleagues, then they're almost immune from being hanged as traitors.
