Then there's a huge emotional moment where you lose a battle only to wake up in a pokemon center and find out the kid brought you there to save you

A slightly better idea, you use the child to battle other children lost in the woods.

Idea: The trainer does put you in a ball (you get to choose who you want to stay with) and during battles the trainer will shout a command. You have the choice to follow that command or do your own thing (similar to how high-level Pokémon won’t listen to a trainer with no gym badges).
Over time with how you interact with your trainer, you can either make them smarter so their advice is more optimal (or they have a chance of predicting the opponent’s move) or help them increase other traits like closeness.
Maybe you’re an eevee so the closeness can affect what you evolve into.
The story branches with what kind of dynamic you have with your trainer (leader/follower)
