This is how to clean and condition roughout leather. Roughout leather is the reverse side of the smooth full grain hide. The process for roughout care is similar to suede. You don't really need to do much for this kind of leather, but if you want to pamper your boots, this is how it's done.

What if you want to knock the fibers back down and make it flattish? I don’t like the look of standing bits on my boots but I like it when it’s waxed flat

Is there any reason to not use Obenaufs or something similar? I understand it might change the look, but is it actually bad to use beeswax creams on roughout?

Nah. A light foam cleaner from angelus and then some leather cream will do. Rough the nap back up with a bristle brush.
