So, I'd like to defend Lord of the Rings here for a moment.  I read a theory that explains why Gandalf didn't have the eagles fly them to Mordor.  (Spoilers ahead).  The theory says, he was totally going to.  It says that the eagles he keeps calling on make their nests on the other side of the Misty Mountains, and the best way to get there is to either go over, the pass of Caradhras, which Sarumon forced them to give up on.  The second best way is under the mountains, through Moria.  So Gandalf was totally taking them to the eagles, he just died on the way, fighting a Balrog.  That would explain why his last words to Frodo and company were "Fly, you fools."  Fly.  As in, on eagles, that were right outside.

The Harry Potter one wouldn't have worked because if you travel back to far with a time turner it seriously messes up everything including yourself. Plus they wouldn't have let Hermione keep it and in the fight at the department of ministries all the time turners were destroyed. Sorry just standing up for my fandom :)

There are actually a lot of reasons the Eagles couldn't fly the Fellowship to Mordor. Anyone with even a basic knowledge of Tolkien's works would know that.
