Capacitor should be discharging, but instead it is charging up. Negative of capacitor is on the source of mosfet, one side of coil is on the drain of the mosfet, the other side of coil is on the positive of the capacitor.

Basically a capacitor is connected through a switch (mosfet) to discharge any power from the capacitor through a coil which should be discharging the capacitor, instead the capacitor is charging up.

Also adding resistance to the 555 switching circuit seems to increase energy in the capacitor as well.

It looks to me like you are sending a square-ware into the coil and rectifying the back emf spike to charge the capacitor.
Nothing special in that. If the capacitor charges itself then what do you need a battery and 555 timer oscillator and coil for?

Circuit diagram PLEASE.
What is the part number of the MOSFET?
When you put the resistors in series with the LM555 circuit, what is the LM555 new supply voltage?
Have you got enough voltage on the MOSFET to switch it ON?
You loose half the output voltage of the LM555 in the 2 x 10K resistors forming a potential divider.

The over unity is from the harmonics of the wave. Your looking for free energy? There's a simpler way that nature uses so you need to add water. No battery or magnet or coil is required or any of that stuff. I can show you... but it may be more than you bargained for. I don't think the 555 timer could take the high voltage and you would have to use a spark gap. I don't think it can be done with any capacitor on the market. You would have to build one from scratch to a 5: 3 ratio to get it in tune. It has to be a perfect golden rectangle so it vibrates at a specific note. I only know how to do it at voltages above 25, 000 volts at high frequencies. You may be able to figure out how to do it at lower voltages... but I don't think you will power your car even with it. I don't recommend using a battery at all. It will blow up.
But if you just want to stick with charging capacitors slowly... just dip the 2 leads in water and it will charge itself on it's own... but slowly... no battery or circuitry required.
I don't think you can properly demonstrate this in a circuit diagram because it's all musical vibration using a transducer to hammer on a piezoelectric crystal to infinity from the harmonics of the initial vibration. The harmonics of the initial vibration are hammering on the crystal faster than the initial vibration and so it speeds up to infinity. Today's piezolectrics are baloney. Why tap on a crystal manually for little power when you can hammer on it a trillion times a second and beyond... there is no end in harmonics it goes to infinity. This is where you may want to put a variable resistor on it.
I believe we can go 144, 000 times over unity from a drop of water... actually more... it should be infinite. You can keep reusing the same drop.
Pick a spot... any spot. There is more energy in the area the size of a pinhead all around us than anyone can imagine.
