In this chapter, Vegapunk implies that the ancient weapons hold a vital role in causing the flood and there are 3 ancient weapons that is mentioned throughout the story.
Now here's my speculation:
There is a third faction that joined the war other than Joy Boy and the 20 kings, which is the fishmen and the mermaids. Since there are 3 ancient weapons, i believe each faction have 1 ancient weapon. My guess is that:

- Pluton is the ship used by Joy Boy to set sail in the ocean, a powerful ship made with advanced technology from his homeland (This gives more meaning to the Thousand Sunny, because i think Franky made it to imitate Pluton in some way. This also strengthen the relationship between Luffy and Joy Boy because their ships are based on the same blueprint).

- Poseidon is already confirmed to be a mermaid capable of controlling the sea kings. Possibly, the Poseidon in void century starts off as an outsider but allies with Joy Boy in the end. Joy Boy promised to the fishmen that if they win the war, he will take the fishmen to the surface and prepares Noah as a gift. But unfortunately, the promise is never fulfilled because they are losing. That can explain the poneglyph in fishman island that contains an advance apology from Joy Boy to Poseidon on that era.

- Uranus is the weapon made by the 20 kings to defeat Joyboy. The reason why there's so little information about it from the poneglyphs is because that the 20 kings secretly made it, so the appearance and location of it is well-hidden. I can imagine that this weapon takes the form of a gigantic flying object which power is to change the climate around the world (this may explain why the celestial dragons choose to live high up in Mariejois: To hide their ancient weapon).

Now here's my thought on what happened during the void century:

- Joy Boy has an ideology that all people in the world must have their own freedom and not be bound by anything. He set sail to spread this ideology to the world and many people around the world become his allies.
- The 20 kings were aware of Joy Boy's influence around the world, they thought that complete freedom will cause many consequences such as uncontrollable crimes and disorders like what pirates typically does. Therefore they take action to set law and order, forming an organization we know now as World Government.
- Both sides clashes many times, until it gets bigger when the fishmen joined forces with Joy Boy. The reason is because they want to taste freedom outside the ocean.
- Each faction used their ancient weapon. During this time, Uranus seems to be the most dominant because it can gradually change the climate while being unreachable and unseen. On the other side, Joy Boy and the fishmen only dominates the sea and land.
- The continuous use of Uranus causes thermal expansion and gradually raise the sea level around the world. Cornering Joy Boy and all his allies. With the dire situation on his end, Joy Boy prepares a last attempt to pass on his ideology by writing all history throughout his life and put it on a hidden island at the end of the world. He intentionally do this to make sure whoever find his treasure must travel around the world first to see the whole result of the war and decide for themselves whether to continue the will or not.
- He also passed a mission to Zunisha to wait for the next Joy Boy and give assistance when the time arrives. Zunisha keeps roaming endlessly for centuries wihout finding any sign of the new Joy Boy, therefore assuming that it is a punishment for not being able to win the war.
- For the sake of his allies, Joy Boy surrender himself to the world government to end the war. (This might explain why Imu have a giant straw hat in Mareijois, probably it was Joy Boy's belonging and his remains were kept in Mariejois as well).

Moving to a few hundred years later:
- After that, the world becomes like what we see now. The world government rules above all, the former allies of Joy Boy were discriminated and the fishmen are forced to retreat into the sea. The World Government keep the world contained by setting law and order, erasing all the information about the void century and eliminate whoever tries to learn about it, so that the future generations will never know about Joy Boy's ideology.
- Uranus is running out of energy and cannot be used again, but the extreme climate around the world caused by it still exist until now. This might refer to Vegapunk's words: "The war has left a scar that can't be healed".

I think the final arc of One Piece will be when Luffy finally learn the truth and continuing Joy Boy's mission. It will be a reenactment of war in Void Century but this time, Luffy's alliance will be much stronger compared to hundred years ago.

My guess is this.
This is a 100 year conflict. And if Joyboy and Imu fought for 100 years.
Their personalities changed drastically, as they both used Ancient Weapons against each other.
It explains why there are D's like Blackbeard.
Probably around the end of the Void Century, several D's defected, and wanted to go all out against Imu.
Joyboy didn't want that, but that left him with even less allies.

My guess is that all the devil fruits that were on God Valley were the devil fruits that Joy Boys crew used and maybe the 20 kings flooded the world to win against the ancient kingdom of devil fruit users

22:07 I have a third idea. What if he was like Luffy and then discovered that a bunch of kingdoms had control of the ancient weapons. The kingdoms didn't want others to know, so they formed an alliance to take him out. Unfortunately, they ended up having to use an ancient weapons themselves to defeat Joyboy. Which in turn could've caused whomever had the other two weapons to retaliate thus sinking most of the world and leaving two ancient weapons sealed away while the third was still in control of what is now the world government.

I personally think Joyboy was more like Luffy because of Vegapunk's recent discovery that the devil fruits pass down a part of their personality when they alter the eater's DNA. We can see this a little in how Luffy became happier and more carefree after eating the Gum Gum fruit. We can also see this in the seraphim clone of Hancock. They both have crushes on Luffy and would do anything to help him.

-The First Twenty formed a temporary alliance exactly to counter Joy Boy and the faction he led at the time.
T-he Void Century effectively ended with Joy Boy's defeat.
-As a result of the Great War, the sea levels rose by 200 meters.
-Before that event, the world consisted of several continents that were eventually swallowed by the rising sea, leading to the current island-based configuration that defines its modern geography.
-Vegapunk claims the Ancient Weapons were ultimately responsible for this marine rise.
-According to Vegapunk, the Great War from centuries ago has not yet ended.
