I read the report, so I found this commentary useful. The report didn't give the name of the organization of "inadequately trained volunteer first responders." which Haaretz, MondoWeiss, etc. named as ZAKA. The report said that their "religious practices" destroyed evidence. This means for example that they didn't use rape kits and therefore had no reliable evidence of rape. The news stories also reported that ZAKA has a history of fabricating stories. As one official said, "We use our imagination" about what happened at the scene of a death. So by giving ZAKA free reign, the IDF made it impossible for anyone to confidently find out exactly what happened.

I don’t want to sound insensitive, but in the midst of a carnage on October 7, when so many on both sides got killed, how could any rape or something similar have happened? There was gunfire all around, I believe. I‘m unable to reconstruct this in my mind.

To be fair, circumstantial evidence can be used in court, even for serious crimes.
The issue ia that in this case, "circumstantial evidence" boils down to:
Exhibit A) a guy who took a selfie while his frienda in the Nova music festival were being slaughtered and changed his testimony several times.
Exhibit B) people who "use their imagination" when inspecting crime scenes (Zaka).
Exhibit C) the family of an alleged rape victim explicitly stating their daughter was NOT raped.
Exhibit D) "trust me bro (or else...)"
