neo’s final acceptance of death was the solution to zero out the integral anomaly of the matrix.

Also, Neo cannot beat this Smith because the oracle was the most powerful program in the Matrix, not oriented for combat though. Once the Oracle tricks him into letting herself get copied over, Smith acquieres not only the skill to see the future, but also her power, and since Smith is oriented for combat, then Smith becomes unbeatable, even to Neo. The Oracle basically foresaw that Neo would reach the machine city and connect to the source there through Deux Machine, foreseeing in this the chance to finish the Smith virus once and for all through Neo's sacrifice, helping Neo understand he must get himself copied over through that phrase that the oracle said to him once, and "forces" Smith to say "everything that has a beginning, has an end". Here is when Neo understands his choice by realizing this Smith is actually the Oracle, remembering also Oracle's words of the second movie about "a program, when it runs out of use, has to options, to return to the source and be deleted, or hide in the Matrix", which helps him understand he's actually connected to the source via that huge machine, so he let's himself get copied over knowing that Smith will get deleted there.
This movie was beautiful. Never understood the hate.

It is the Oracle that sets up Smith by making him say that phrase (and letting him to copy over her first of course), which makes him Neo realize what to do next. Smith does not know Neo is connected to the source, and once he copies over Neo, the machines can finally delete the Smith program, then reinsert Neo's code into the matrix, and load its seventh version, I think It was, or the eight can't remember.
