Garp goes all out here because Koby is genuinely his best hope at turning the Navy into a better force of good, he tried his best with Ace, Luffy and Sabo but all of them wanted to be a Pirate, the fact that Garp never personally hunted all of them down is proof enough that he truly loves his family above all else.

Like there's no way pre-time skip Luffy or hell even pre-gear 5 Luffy can survive fighting Garp going all out against them, let alone Sabo and Ace.

But Koby is his second chance, he failed to raise Ace, Luffy and Sabo as great Marines that can change the future, therefore he's dead set on not allowing the same thing to happen again with Koby.
