Quick theory/thought's-
The thing is, it was Sasuke getting the Sage's chakra that led to the Rinnegan Manifesting in his eye -Hagoromo interfered and 'merged' the eye with his EMS for some reason [Likely because the design look cool.] That charka still reside's within Sasuke's body, he is after indra's incarnation and has Hashirama cell's there is no reason why he shouldn't be able to manifest another rinnegan either in his other eye or in a replacement eye.

So basically he never really lost the presence of his Rinnigan, he still had the same chakra, he just needed to let it heal.
