The point is that you can't come up with an objective answer of which is better between an apple and an orange. Just because they have similarities, one can't simply define why one is better. Because you can't.

The phrase isn't supposed to be about comparing to incomparable things. The phrase is about comparing things that on the surface are similar, but fundamentally are different.

I've never heard this phrase in English. In German, we use almost the same to compare two very different things, but we "compare" apples to pears instead.

I always interpreted the saying as in comparing two things that share similarities but also different. I never thought it meant completely different.
