At around the 5 minute mark before the filters are generated it's a good idea to raise up the Target Level to be closer to the raw response. It's been a while since Ive done this but maybe around 78-80dB would be better. Otherwise it'll produce a bunch more filters than you actually need which looks like is what's happening with 20 generated filters. With the relatively smooth raw response your'e starting with you really shouldn't need that many. Should also result in a smoother response after EQ. Could be why the results were a little wonky, Overall though, Id probably opt for what you're doing and leave it raw after time alignment and then let room correction do its thing.
