Hokkaido and Niigata are not densely populated, but also have huge agricultural outputs. Both prefectures have the highest rice outputs in the whole country. Also, despite having little arable land, Japan is currently around 65-70% self sufficient in agriculture. The biggest challenge the country faces is the migration of young people from rural communities to the cities. I personally have seen this in the countryside of Japan, lots of fallow land lying around, lack of immigration, and declining rural communities.

I am a Japanese born and grown up in a countryside surrounded by mountains. Basically Japan has unlimited water supply, and agricultural lands everywhere. They have paved roads and well build infrastructure even in a small country town. My home town had very small population but they have large space. They have schools with pools and gyms. If they can own or rent a space for housing they can build houses everywhere. But people do not like to live in a country side because cities have more jobs, convenience and higher income. So people move to the cities. Japanese land is not inhabitable like counties in deserts or surrounded by deserts. They just choose to live in the big cities. That is all.
