It is indeed amazing how clean the country is, and the only trash I saw on the ground was in areas with large numbers of tourists.

Akihabara is my "Home Town" when I visit Japan. I'm visiting again next month. Kanda Christ Church is right in the heart of Akihabara, and although it doesn't really have distinctive architecture, it's over 120 years old. Holy Resurrection Cathedral (St Nicolai) is nearby with its distinctive Russian Orthodox architecture. When I go to church while there, I take the 20 minute walk from Akihabara to St Paul Catholic Asakusa church.
Just a note that Sensoji is a Buddhist Temple, rather than a Shinto Shrine - although there is a Shinto Shrine (Asakusa Shrine) on the same grounds, off to the side and in the back. But in Japan, Shinto and Buddhism are not "either/or" religions. People participate in customs associated with both.
I also often wonder, when visiting shrines and temples, how best to balance being respectful and not causing offense, with avoiding idolatry, or the appearance of it. Generally I try to respectfully observe rather than participate. I'm sure that the major Christian denominations in Japan have suggestions for their members on how best to visit shrines and temples in a way that doesn't compromise their faith.
