Using tape also reduces the chance of scratching the area and gives you something to mark on that doesn't need to be cleaned off later.Step drills also do a beautiful job making nice round holes and leaving almost no burrs.

Hey, great idea... I just ran into this problem with my fender on my motorcycle. Should I do it from underneath or on top of the fender?

How about nail polish for the touch up?

It is to cover the inside of the hole. Just get something close. What ever you put throught that hole should cover up any diffrence and even if it doesn't, it is far better than dealing with what happens if you don't.
