Akatsuki was created to capture Tailed Beast under Pein's command, who is under Tobi's command, who is actually under Madara's command, who is actually a pawn of Black Zetsu who served Kaguya that is first mentioned a few episodes back. That's just ridiculous.

So basically, Black Zetsu is using Madara, and Madara is using Obito, and Obito is using Nagato, and Nagato is using Yahiko, and Yahiko is using the Akatsuki.

The first time I saw Zetsu, during a Akatsuki meeting, I knew something was up with him. All Akatsuki characters had some level of development but Zetsu was always the one who didn't. During one of the first episodes of Shippuden I had theorized in my mind that Zetsu could be the most powerful character of Naruto, but quickly forgot about it because for me it didn't make much sense. It turns out I was wrong, Zetsu was never the most powerful but he was the one who controlled the entire story and in the end everyone was his pawns. Looking back now I realize was kind of right about what I had thought.

So even though Zetsu was behind the whole plot, he was not flawless. After thousands of years of trial and error, he was able to complete his goal by the grace of luck.
