Qui-Gon was the only Jedi at the time, who still believed the Force was guiding him fully. Dooku was more of a idealist and had his focus on politics and the upcoming darkness. Qui-Gon was not oblivious to the fact that the Sith had returned to some capacity and that’s why he felt so strongly in the Force to train Anakin, even trying to make the Council believe that Obi-Wan was ready for his trials to become a Knight so he could dedicate his time to Anakin. Sidious was right all along that the Jedi were too dogmatic and stuck in their ways. Hence, why Qui-Gon was the bigger threat at that point, even Plageuis was concerned of that fact.

But yeah, that’s the reason why he was afraid of qui gon because he could’ve discovered them and finished the sith with the help of Anakin Skywalker

Qui-Gon was a maverick and didn't follow rules blindly. He was unpredictable, quiet, and observant. His bonds to Dooku and the Chosen one would of rewritten history. This was what made him dangerous.

I think that this fear that Plagueis has of Qui-Gon was not Qui-Gon's power but who he would pass that torch of that power to and Anakin being the perfect opportunity for Qui-Gon to teach the ways of the True Jedi from the Old Republic and if he pours all that knowledge to Anakin if would've been GGs for the grand plan of the Sith
