When the flood came there was all kinds of earth quakes, upheaves, volcano eruptions ect with the great flood. It caused the land to split up in different parts. Well, its pretty obvious that the cities that are discovered under the ocean were remnants of the pre-flood world, or maybe later from the days of Nimrod depending on sea levels after the flood. When men journeyed from the east, past Shinar and settled their, they eventually made it all the way here, maybe because the earth was one continent and the underwater cities moved because they are also on the tectonic plate.
