Very well done, you explain it very well.
One thing I noticed: At 3:10 You said you're collecting a higher wavelength of light and at 03:40 you said the florescent molecule will emit a longer wavelength of light, which I believe is correct. I took "higher" to mean more energetic photon, or shorter wavelength and thought you were mistaken until you mentioned it again. The picture helped too.

I have prepared an emulsion using nile red lipophilic dye, the whole emulsion is in pink color, can I use it directly for CLSM? I will be able to differentiate between oil phase and protein or not? or I need to use any other dye?
