There is a story behind this it's rather complex so the best way to break it down is -
Super Sonic is at the end of his original timeline (in sonic x) and because he lost a friend (cosmo) who he could not save he splits off a piece of himself tranfering it into energy and as he casts that into the planet along side shadow's it creates a ripple effect distorting time and essentially creating a Second Sonic in the timeline that has mixed with Shadows energy (particullarly the darker side) hence why his eyes are changed to red now since the distortion is still taking place it's causing reality to glitch and fall apart due to there being two of the same beings hence why there's a lot of jumping around between times with the clone version of what is essentially Dark Sonic so yeah that's the story i had fun coming up with it and i enjoyed editing the part.
