It is a burn, it’s seen to be applied in Tale of Two Stans, when Ford shoves him into a hot symbol on the console in the basement.

Yeah like someone said it's a burn mark that's revealed as such in A Tale Of Two Stans (which means his "I don't have a tattoo." comment in the short is true) and if you pay attention in Roadside Attraction, Stan has a moment where we can see his back completely thus revealing the burn mark in whole. (and many have pointed out that due to him being with Dipper in that scene and how he was in this short, the fact he was willing to let Dipper clearly see the burn mark shows that he's now comfortable with it)
