Bethesda actually put out an update a few months after release that patches the chests to move/hide them properly. I can no longer hop over a wall in New Atlantis, get under the map, and access the Ship Services Technician's chest, for example. I can still hop a wall and get under the map, but the chests are no longer right there underneath
