John Piper is right to point out the misunderstanding of Isa 64:6. When Isaiah says, 'all our upright acts are like a polluted garment', he isn't referring to the deeds of devout servants of God who are making a big effort to do what is right. He is referring to the deeds of unrepentant sinners.

It is true that Isaiah uses the words 'we' and 'us' in verses 5 and 6. But that doesn't mean that he himself was guilty of the sins he has in mind. Rather, he is identifying himself with the sinful nation.

It is surely right to follow the example of numerous Bible authors and sometimes pray that God will remember our good deeds. Like the questioner, I don't think I have ever done this, but it is biblical, so I need to start doing it.
