Theory time: The first couple times we see Mettaton, it isn't the real Mettaton, but rather a remote controlled decoy. That's why Alphys doesn't seem so concerned when you kill him, and how he seems to show up again after exploding.

He actually has a death animation rather than it just being the Aaron placeholder so it's implied that Toby was planning on something like this for genocide but likely discarded that plan due to Mettaton being an actual robot and so just simply turning to dust would be weird
