I don't think Mutant Apocalypse is in direct continuity with the rest of series but I do know that it was meant to be the series finale, which explains the scene at the end with Splinter and the turtles taking a family photo followed by the picture of Mirage Leo holding a sign that says "For Kevin and Peter". A shame it was switched with "Wanted: Bebop and Rocksteady" because Mutant Apocalypse would have made a much better send off IMHO. The continuity problem is with the mutagen bomb. One did appear very early in the series in season 1 episode 9 "The Gauntlet" when Bradford stabbed it with a katana sword resulting in him and Xever getting initially mutated into Dog Pound and Fish Face. As mentioned these events took place in the first season, however Miley's pet Ice Cream Kitty season 2 and Raph's second pet Chompy both appeared in the apocalyptic future caused by (presumably) the same mutagen bomb despite having been introduced in seasons 2 and 4 respectively, so that definitely indicates a problem in continuity. Mutant Apocalypse seems to be more of a "what if" story.

I heard it was suppose to be the last episode but Nickelodeon wanted it to be rearranged. Then again there would be continuity issues so it has to be a what if episode.

It may not be canon but typically the tmnt future is some form of post apocalypse. I also like the idw and 2012 mutagen bomb story line I hope the next series follow that theme of humans vs mutants.

1. 2012 was the best version and we NEED an M rated lot of episodes open to Netflix in all countries.
2. It was told to be a ‘What if’ scenario, or a parallel dimension etc. therefore, it’s not actually the ending of the story and the story actually ended with the Osagi episodes:)

Definitely one of the best Teenage Mutant Ninja Turtles stories ever told. I would love to play that as a open world RPG with stealth elements.

So dark. Only some of the Mutant's bones and body used for looks, heads and stuff round. Even Tiffy aka Mutant-Man's body was in the pool means he is dead as well.

I always viewed it as an alternate, as was 2003's Same as it Never Was.

The show runners said Tales of The TMNT is meant to be one-off and non-canon stories, though the only ones meant to be taken as canon are the final crossover with the 80’s Turtles where Bebop and Rocksteady turn good at the end.

And in 2003 TMNT, there was a universe where Splinter died, Leo was blind, Mikey had lost his arm, Raph didn't have an eye, cassie was dead, and everyone else died too except for April. Now that I think about it, that universe's Donnie never came back too.

According to the creators, it was originally planned to be the finale, but because of it being very dark and (admittedly) quite heartbreaking, it was retconned as an alternate universe; a different timeline. It was filled with inconsistencies anyway, because, at least as far as I remember, there eas an episode where the turtles destroy the mutagen bomb. So, essentially, these three episodes could be considered as what would happen if the bomb wasn't stopped.
